According to the Visa Bulletin for October, the cut off date for F2a spouses and children of legal permanent residents will be 1 April 2010, or 5 months waiting period from the time you file, so you should file as soon as possible. She will have to leave the US to be interviewed though, there's no way to avoid that. It's impossible for anyone to say how possible it will be for her to get the pardon, or waiver. However, she certainly has a good chance to get it, but it will delay her while they're processing it. so, if you do this, you should work on the waiver application before she goes, so you don't lose any more time.
